I have a so called waterproof craghopper jacket but while wearing it yesterday got caught in a really heavy down poor and got pi** wet through, just wondering if applying my fabric protector would help, I cant see why not but just wondered if anyone has done this

Yes it will help. Best one for this is the Craftex solvent based aerosols.
