I thought my batteries were flat because the controller was showing that they were but I bought a brand new 88ah battery for it and it is still showing the battery as flat, any ideas as to what the problem is.is it the controller or pump?

It will be voltage drop between the battery and the controller. Check the battery terminals first, then any connectors in between. The factory bullet connectors have a habit of furring up over time, so pull them apart and give them a good clean.
